In FileZilla upload your file, right click the file you want to change permissions for and select File Permissions... from the menu.

Set the rights on Cpanel hosting
If you want to set chmod, you can run on CMD dos,
or you can use Cuteftp pro to login to your ftp.
Right click >> properties >> change your chmod permission
